It happens, you're brain is still running in the backround. If you stop the work, the brain will keep working on what you stopped doing, and once it's done with that, it'll crash.
You should take a break for like 30 min then do what you need to do again.

Also, try not to stay up until midnight. I usually get tired at around 2-3 am but I always wake up at 6 or 7 am
|

Well, I've been trying to make a good looking, well scripted, and decently optimized game for 5 hours now.
So, it's a bit hard to just stop and go to bed

Well, as long as your tired enough to sleep, you should be fine.
If it's that important, you can take a nap if you wake up. I had to take a nap today because my brother was sleeping in the couch for 4 hours and I stayed up working on my homework.
