Just shoot him when he jumps into the water. He'll come back up, you shoot him again and then he dies.

Oh yeah, I forgot to mention that the trenchcoat guard is located in the area where you have to climb into the vent and crawl through it. Just jump into the water when he's attacking you (after you shoot him once) and he'll die. And no, the guard doesn't die, because he isn't a zombie, so it is not a glitch.
