If you catch a Pokemon after beating it then you can use the pokemon you caught in battle against any other pokemon team.
Also there are special versions out like Black or White if you play those on your ds you'll see some extra ones.
And also check the gameboy advance games for more hidden pokemon that you can't find anywhere else
